...and bought a shirt that was $97.   You got back $3 in change.

You gave your mom and dad $1 each and kept $1 for yourself. 

$49 + $49 = $98 + your dollar = $99.

Where's the extra dollar?
 
You have you $97 shirt and $1 in cash. That is $98. You owe your parents $98, bescause you already paid them one dollar each.

This is just one of those old riddle type things.

The original statement subtracts two dollars from the debt owed to each of the parents but doesn't account for the dollar that was kept, creating the illusion that there is some mysterious missing dollar.

Where are you getting 49+49 from?
There's a similar riddle dealing with a hotel and busboy, except it makes a little sense.
 
the riddle is written wrong, you should state that you borrowed $50 from each parent
and gave them each back $1 dollar from the $3 in change, keeping 1 for yourself
now you only owe each parent $49 , well really you need to come up with $48.50 each, because the dollar
you kept still goes back to them...
