Did you use a filter to get the sky effect?
That's probably just the clouds and when you are doing a long exposure, you'l actually get the clouds/fog moving.One cool thing about shooting SF from afar is you'll always see some fog or clouds over the city.

What's more insane is how much effort that guy puts in on going out and shooting those shots. Most of his shots are done either at sunrise or sunset. He shot the Palace of Fine arts and in his caption, he said this was shot at about 4am when the sun was just coming up. That is an insane time to just capture a shot.
