Actually, Joffrey said "My father won the real war, he killed Prince Rhaegar, he took the crown while you hid". So Joffrey is referring to Robert. Jaime killed the Mad King Aerys
Also factor in he was looking into why Jon Arryn died, and Arryn happened to be researching Robert's lineage and tracking down his bastards. So once Ned saw that all the Baratheons had dark hair and all of Robert's bastards had dark hair, then his "children" were all blonde, then the fact that he didn't believe Arryn died naturally, it all clicked.

Yea it was the book that Ned found containing the Baratheon family history. Thats what led him to know that all of Roberts kids should have dark hair.
I definitely think that Tywin knows about his children's incest. Hell even Joffrey knows by now he actually mentions it in the last or second to last episode where he states his father killed the king (aka Jamie the Kingslayer) and that Tywin was at home in Castle Rock hiding. Of course right after that Tywin sent him to bed lol

I just really began to grasp everything that was happening this past season, so watching season one over now it's all clicking.Rewatching the first season and everything makes so much sense now. I remember thinking it was complicated when I first saw it because of so many characters but its crazy how it seemed all so simple back then.
