That's an accepted theory. But I think his father was a Targaryen not his mother.
The obvious theory is the right one and I don't think Martin is going to change even though everyone figured it out.
FYI- this discussion is not spoilers because it has still not been revealed who his mom is.

theory in spoilers, won't discuss the books...
The theory, which I think is right, is that Jon's father is Rhaegar Targaryen (son of the Mad King that Jaime killed, brother to Viserys and Daenarys) and his mother is Lyanna Stark (Ned's sister).
Ned's motive is that Robert hated all Targaryens, since Rhaegar "stole" Lyanna, as Robert was in love with her and supposed to marry her. Remember how Robert planned to kill Viserys and Daenarys? So Ned promises to his dying sister to keep that secret, and claims him as his bastard.
It makes more sense when you consider Jon's important role in the story, along with that of Dany, and the fact that the series is called "A Song of Fire and Ice"
