In the box , in a cool/temp controlled dark closet away from light. Now an extra step will be wrap the shoes in a towel. And the paper fold it and have it under the towel in the box.

I get rid of the paper completely, I've read it has acid. This can lead to aging your shoes.

The box itself probably has acid as well.

What is the towel meant to do?

Keep the shoes off the cardboard and the paper, some paper is acidic enough to accelerate oxidation on rubber and plastics.
